Why does the MI6 always write a doctor's letter? It's the intelligence agency of Britain and I thhought that they would be able to make a better excuse than he was sick or at lest write a different excuse. And why hasn't anyone noticed it at school and checked what's really is happening?

Possibly because any other excuse would seem dodgy?

I dont think they could check... once they have a liable excuse ther isnt much else they can do, if it wasnt a doctors certificate they could take it to the education department (or whatever they have in britain) about his lack of attendance since its mandatory but that would get Jack in trouble becasue she is his gaurdian. So doctors certificate is the only way for MI6 to cover it up. The school cant question it.

yeah pretty sure there is a privacy issue involved in there. and about guestioning it, they probably do amongst themselves, just like the students. they'd probably wonder if its true but like with the checking they cant do anything about it. unless they ask alex but he would deny it of course.

With the certs I doubt the school can do much, but doesn't it say in Crocodile Tears that they had tried to contact the doctor and had been told that Alex had a bad immune system or something and would possibly need a lot more time off.

The school can actually do their own medical check-up on Alex...
They could call up 1 of the doctors and have him check Alex's health...But I suppose it'd be like this:
Doctor: Immune systems are okay so far. I don't see how the viruses can attack you. One day you're in school, the next day you're gone and after a month or so you return with scars and bruises everywhere. But you seem pretty healthy.
Alex: I'm healthy, for now perhaps...
What Alex said must've convinced the school teachers. A minute he was there, healthy and fit; the next he wasn't, probably lying on the bed and trying to get well...

That would be interesting if he said that! What are the chances that if he kept insisting that it was true when Mr. Grey didn't believe him that they sent him to have his brain checked out?

They'd probably find nothing wrong with his brain. I think they'd send him to therapy o.0
